You need the Terraform Tool to lower/raise the ground, otherwise they will just sit on top of your terrain. None of the tracks are actually underground, they are simply placed one level below the rest of your city. If you are familiar with other sunken / elevated assets, I think you will feel right at home. ?
I recommend rerouting your trains first, flattening a large area (-12m or more) and placing roads as guides. Attach the walls to the roads and reserve space for any bridges. Now replace the roads with railways. You can zone and build roads up to 1 cell from the edge. Residences will happily pop up next to your newly lowered tracks…

Known Issues:
– Tunnel transition may not look so good, terrain gaps may occur when overlapping bridges or roads. It can be fixed but you have to tweak it.
– It’s possible to hook up with Boformers Sunken stations, but you’ll have to stay completely level and tweak the connection. It’s a bit figglywiggly (yes it’s a word) to go from ground to tunnel to underground station in a confined space, but it does kinda work.
